I think that teaching vocabulary is a vital part of building skills. But is there part of the system that formally teaches grammar and recognizing the different formulations of the same shoresh?

Yes. There are three parts to the process. The first step is to automatize the recognition of words through overlearning (constant review of words even after their meaning has been mastered). The second step is to teach that the "יונה" letters can disappear from the shoresh. This should also be overlearned through guided practice as you learn Chumash. Third, the basic prefixes/suffixes should be taught and overlearned. By this point, even if the student does not remember the exact tiche of the prefix/suffix, there will at least be a recognition that it is a prefix/suffix and then the student will be able to identify the actual word that they are familiar with in between the prefixes/suffixes. This process is developed in length in our teacher's manual, THE LIST.

I teach 5th grade in a semi-kiruv school for russians in Queens,NY the level of english is a bit weak kal v'chomer their hebrew/teiching skills. I'm interested in knowing what you recommend as to how I can implement your program. I look forward to hearing from you.

Ideally, vocabulary and skills should be taught as the words appear in the course of your Chumash instruction. Since you are starting in 5th grade, the basic core vocabulary should have been taught already. However, due to the nature of your school, many of the students never received the basics. My suggestion is to teach the missing vocabulary words decontextually. Start at the beginning of the words in THE LIST and teach at least five new words a day. Every day, review all the words and add new words. In a relatively short amount of time, hundreds of basic words can be mastered. As you encounter these words in your Chumash instruction, make sure to connect he words to the words that you learned out of context. At the same time, new frequent words that appear for the first time in the parshiyos that you teach she be overlearned as well. Instructions for this whole process can be found in THE LIST in detail.

We just launched a milim program at our school that we are very happy with using the words from the list. Since the words are in order that they are introduced, it was very easy to create grade level word lists that could be used in one schoolwide contest. I am having weekly "tests" which will be crossword puzzles, and hopefully other fun ways of presenting. We also had an assembly where we made up teams and had competitions using the words (for example, a relay race, but when you get to the end, you have to answer three words. If you get it wrong, you just get another word, but it takes longer, so the incentive to know the words is there, also tic tac toe where the student had to get a word correct to get the square...). We preferred not to have a Bee, they are viewed in my school as only rewarding an individual winner rather than everyone who put in effort. Also, some are embarrassed to be in front of everyone. We therefore assigned points to the tests, competitions, and are giving prizes for earning a certain number of points. Prizes include a homework pass, 5 minutes extra recess, a hot chocolate, and could also include something larger.

When ever I use the list to look up a word it's there. It's not that you just put a bunch of common words on the list you have all of them in a organized way.
